Yeah, they could easily reintroduce EXALT just saying that the agents on the final mission were an ambush and the main guys behind it had gone into hiding if they make a game continuing on from EU/EW.

Maybe EXALT will be re-introduced in expansion pack? Same as it happened in EW.

Promises of positions of power, material reward (gene therapy to make them demigods, snek waifu etc.), and perhaps simply disagreeing with XCOM's aims on an ideological basis come to mind.

The Councilman tells us they want an Alien Victory, but some of their missions take place in the aftermath of an EXALT - Alien attack. Their true long-term goal is never made quite clear, so it's open to some interpretation even in XCOM 2. Perhaps the ADVENT Administration isn't quite to their liking, and they want to control the world themselves? Maybe they want Alien technology without Alien rulers, but consider XCOM to be a hindrance or a threat? [editline]24th March 2016[/editline] TV Tropes claims they are a rogue element of the CIA's XCOM, but I don't know if those games are even in the same canon.
I was under the general impression that EXALT wanted alien tech for their own benefit, so their plan was to let the aliens do what they want with Earth, and that they'd rule over what's left when they leave. The lavish and expensive furnishings of EXALT's headquarters goes some way to emphasising that.
So, they don't know what the aliens are doing, but hope they leave eventually.
I've always imagine EXALT having goals somewhat akin to the Breen administration in HL2, and XCOM greeting the aliens with Avalanche missiles throws a spanner in the works.

As a matter of fact, it's extremely likely that EXALT would oppose the ADVENT administration, seeing as they wanted to take power after the invasion.
I'd be interested in a mod that brings back EXALT... but not in an antagonistic role. Perhaps make it as they're a thing you can help fund/hire to work against ADVENT/the aliens. With enough resources at the right time, they could, say, delay a retaliation strike, or cancel a dark event. A reworking of the covert operative system from Enemy Within.

You could spend excess intel/supplies to basically hold the enemy off for longer and buy yourself time to finish a building, tech, recovering soldiers, etc.

They're practically a 1:1 match with Hitler's regime in the core of Germany, with ayy lmao duct-taped on.
