Shit that's a tough one. MGS2 was great, but I really loved the CQC and camo in MGS 3, so I'd have to give my vote to the latter
I the end I picked 3, because I think its gameplay is the best of all the games (and it also has the most gameplay, unless we're including Peace Walker for its replayability and side-ops) and the relationship between The Boss and Snake is just my favourite pairing of any video game character. It runs so deep and is so well crafted. The plot is so great all round too and its themesong is SO FUCKIN GOOD.
But at the same time MGS2 is an absolute masterpiece in its own right. I love it more than any game in an abstract sense. I can't possibly look at MGS2 as just a video game, even though I can do that with the others in the series, because they all work amazingly well as a straight forward video game. MGS2 kinda does, but it's so incomplete that way. I look at MGS2 more as a declaration or a manifesto. It's a piece of post-modern art that uses its medium to subconsciously convey its themes and messages to the player, discussing the dangers of technology and the internet way back when the internet was just starting. It talks about the human condition and controlling the world with memes, it gets really deep with global censorship, government corruption, and even the human psyche and identity. And Raiden's character arc is so goddamn genius. It's a character arc that only works in video games.
[B]MGS2 spoilers duh ive started talkin im gonna keep goin[/B]
People always complain about Raiden as a character. When someone is asked what they least liked about the MGS franchise, they'll probably say Raiden. But no. I think Raiden is one of the best characters not just in MGS, but in all of video games. Raiden begins as a vessel for the player, a surrogate with no real character and no past other than he wants to be Solid Snake and he's done the Shadow Moses VR training. He's had no real combat experience. He is the same as the player. He IS the player. He even enters your birthday and codename into the NODE! (well, you do, but at this point you and Raiden are one in the same). You both want to be Solid Snake (or why else are you playing), you both did a simulation of Shadow Moses (MGS1 and VR) etc. But as the game progresses, once we make Snake, Snake always encourages Raiden to make his own decision. Pointless in a plot sense as everything is either a test operation or a virtual simulation (in the air, it's one of. Either way everything is controlled when you think it's not) but important in that it teaches him to become his own person. As we go on this theme progresses, culminating in Snake giving Raiden the sword. The sword is the first time Raiden has something fully his own (also right after his world has been torn apart- almost a fight back, a realisation that he cannot complete his mission or grow as a person without trying to find out who he really is) and the first time Raiden truly kicks ass. He goes on to slaughter people with his sword and blow up 25 RAY's with a rocket launcher and kill Doc Oc. [I]He throws away the dog tags with your name on it[/I] because he is rejecting the player. he's rejecting other peoples' control, and he's his own man at last.
There's a whole load more to his character and how it ties in with the incredibly complex and deep themes of MGS2 but on a personal yet still fourth-wall breaking (because Raiden's growth is not possible without player interaction) that's a basic runthrough and I think it's so good. MGS2 is the best of the series but as I said 3 is my favourite on a pure gameplay and story level- 2's depth and genius make me have more respect and love for it than any other game MGS or not.

I can think of no other series where low-level play makes you come off as a badass stealth master and high-level play is so goddamn stupid and ridiculously funny. It's almost backwards.
