He was the final incarnation of every "Shaman" (aka, Religious and mystical leader in history, such as Mohammad, Jesus, Merlin, etc.) in history, and he eventually learned about his past histories at some point (so, in effect, he was one person in different bodies.) Before he became the Emperor of Mankind he was just some kid from Anatolia.

No, that bit of fluff was scrapped a while ago.
He is in all essence, immortal to time. He can die, but due to his sheer power he will be reborn in the warp and destroy chaos once and for all. Then will go on to "Destroy all enemies of humanity" which means that Humanity is destined to rule the galaxy, but the ecclesiarchy is just fucking humanity over more.

That was during the early history days of humanity, this was before the dawn of ancient Greece for example.
Merlin, Mohammad and Jesus are from all different time periods, the shamans all met together at one period and killed themselves all at the same time.

So, when Holy Terra is finally overrun sometime in the future (or the Golden Throne malfunctions, since it has some irreversible problems) the Emperor is going to destroy Chaos, then go on a fucking killing spree against everything in the Galaxy?

THEN he will go on a killing spree against everything.
The Old Ones created the Emperor as an antithesis to the warp (both of which were created by the Old Ones)

But the Emperor is the most powerful Psyker Humanity has ever known, wouldn't that mean he's basically a representation of the warp? Also, why would he go on a Genocidal killing spree against dirty Xeno's if he's only meant to destroy the Warp?

He is a psyker and not a psyker at the same time. He was created for a purpose, and that purpose was to counteract the warp. In my eyes, he isn't a psyker, but something like the C'Tan. He is an immensely powerful being created, not born, by an ancient race of super geniuses.
I remember reading something about Cypher infiltrating the Emperor's 'Sanctum Imperialis' on the Lexicanum website, but it's not there anymore.

Where, if even at the novels, would I start to learn about the formation of the Imperium of Man? Where does [b]THE[/b] story all start?

It doesn't really start anywhere. All of the stories are in different times and places. I'd say that some of the Horus Heresy books are set the earliest in WH40k history.

Horus Heresy was the first of the 40k novels I started reading, it gave me a good bearing on the 40k universe, but I already knew my share of fluff beforehand.

The Emperor was born from mortal parents, the Old Ones did not create the Warp, and the C'tan are the oldest beings in existence, not created by the Old ones.

But still, wasn't the Emperor the culmination of past shamans, or was he something else.
I thought the Emperor was created by the sacrifice of all of Earth's shamans who were then merged into one being, the Emperor.
That was my understanding anyway.

The shamans were once able to be reborn into new bodies when they died, but for some reason (can't remember why) their souls were being taken into the warp instead and eventually they wouldn't be able to be reborn at all. So they gathered together and decided to commit mass suicide and be reborn as one being, the most powerful psyker ever, the Emperor.

Basically, when the warp started to get all fucked before the birth of the chaos gods warp monsters started to steal the souls of the shamans when they died so they couldn't reincarnate. they then realized that this would lead to their permanent deaths and humanity would fall to chaos without their guidance. So thousands of them got together and drank some poison and did a mass suicide which caused all of their powers to combine as one. the Emperor was born a year later with all of the powers of the shamans and because of that he was immortal.

Except that part was retconned so it is no longer part of the official fluff.
Orks are bestest, though. They dont need some sissy empror to be awesome, and the only thing stopping them from destroying [highlight]EVERYTHING[/highlight] is the fact that they always fight each other. If they unite, they would wipe out the humanity, the Tau, the eldar, and then spread across the galaxy and spent eternity fighting off necrons (immortal), Tyranids and deamons (innumerable)
