Well IMO evangelion was primarily about Shinji's mental problems. And it did well at (cant find the word) transmitting them without sugarcoating them.

Whole point of that scene was to show how much he's already been psychologically fucked up till that point. I'd also mention pent-up emotional baggage, but I guess the imagery that would invoke would just lead to more giggling.
Like, every other episode one of the kids would go through war trauma or get mindfucked by aliens and this scene is from the apocalyptic finale. Shit's fucked up in all possible ways and it's disgusting and shameful and sick and ugly. That's the whole point of it.

I understood you fine. You're basically saying that the show did a good job of showing us how fucked up he was, without going with a comedic and/or soft version of the mental issues like some media might.
