I haven't noticed this actually, the train either runs me over or gradually stops as it should. Though perhaps it only happens when you go right in front of it like that.
What if ubisoft got pissed at all the criticism at the game and patched it to where the train smears you across the tracks but didn't tell anyone or release patch notes, that is what I would do.

It only happens like that when you're in a vehicle, if you're on foot the trains tend to not stop at all for you.
