I've always disliked that "real world is just another layer of the Matrix" idea since if they can program a simulation that sits well with the human psyche anyway why not save themselves some processing power and energy by just making one layer like that?

It doesn't make much sense either but it's a smaller plot hole than "Neo also has superpowers in the real world because fuck you" so I'll take it.
Also maybe it acts as a firewall of sort against failing programs like Smith who sort of get out of the grid and start fucking shit up.
