Both countries seem incredible. Personally i would go for Japan.
South Korea. Much more friendlier place and the food is better. I know. I went to both on a similar vacation.

Personally I'd just save up even more money to go on a proper trip around Europe.
Japan, there's A LOT of really nice historic areas that if you're in any way interested in that sort thing is really cool. Kyoto especially.
Tokyo is more for your asian big city, normal big city, and technology kind of shit.
Tokyo and Kyoto are pretty manageable to get around in and you can make due with just pointing at things and gesturing. Japan is fairly racist, but no more than anywhere else and if they are racist it'll be behind your back or closed doors. You won't be treated any worse than your average Japanese, just mind your manners and be as courteous to them as they are to you. By all appearances and actions it's one of the nicest most hospitable countries I've ever been to.
DO NOT go to Japan for weeaboo shit. I hate people that imagine Japan as this anime paradise..

Japan is more publicized of some of the crazy shit they do, which I believe is still pretty sweet, but I've been to South Korea a few times and it was pretty sweet there. The people there are pretty nice, and any area, maybe excluding some of the rural areas, always have something going on.
If is say Japan everyone will call me a weaboo, but I think that it is alot nicer then Soutch Korea.
Go to Japan, lots of crazy stuff happening there. I really want to go sometime.
