Enjoy Tokyo, I've always wanted to go..
I have been in Japan for 3 weeks now, still am there, in Sapporo. I am just about to go to Kyoto and Tokyo myself. It is a lot of fun, be prepared for stereotypes to actually come true (I've seen billions of schoolgirls, geisha's, and bright city lights). Japanese people are incredibly nice, this is no generalization, I have yet to meet a crude Japanese person!
Food, sleeping, and enjoyment can be expensive, or it can be cheap. I have stayed on the cheaper side, but I will probably be a bit more adventurous in Tokyo.
Some suggestions I have:
-Try any food you are given. Just because you've tasted it back home and didn't like it, or you didn't even know such a thing existed, chances are you will like the way Japanese cook it.
-Bow when you say arigatou, when recieving a meal say itadakimasu (i thankfully receive), and when finished, tell the cook, 'gochiso sama deshita' (thank you for the food).
-Bathrooms tend to lack toilet paper, public ones at least, so you may want to bring some kleenex.
-If you are American, and your anything regular in size in America, you will have trouble finding your size sometimes. When looking for size 12" shoes, I say "kore wa sanjuusenchi o arimasuka?" (do you have this in 30cm?) Also, L size is M for North Americans.

Uhm, I've got a question. How are you going to buy stuff for example, can you speak Japanese ? I imagine it would be quite akward if the cashier ask you if you want a bag in japanese and you're just like "uh what".
Tell everyone in a really loud and thick southern accent to "CUT OUT WITH THAT MOONSPEAK, TALK AMERICAN", even if you're not from the US.

You just need the word "nani" and the sentence "kore/sore wa nani desu ka?". The word nani means what, and can be used as question, and the sentence means "What is this/that?"
So when the cashier asks if you want a bag, you say nani?, and the cashier will show you a bag.
Learn hiragana and katakana. It might seem difficult but it'll make your trip a lot more easier. Learn katakana first, it's a lot easier and more useful to a tourist.

My friend went to a maid cafe and had a terrible experience. Something about creepy people (costumers) and a sort-of stuck up waitress.

You might not want to use 'nanidesuka' but rather 'nandesuka'. I believe that 'nani' was the informal version of nan. Both mean the same thing, but being informal with those you are not familiar with would be awkward to say the least.

I went once -- it's expensive and the food is crappy but it's an interesting experience at the very least :v:
