It varies, you can generally tell. The B- or C-list celebs (Aubrey Peeples, James Van Der Beek) probably just got booked by their agents who saw "The Eric Andre Show? Talk shows are nice" and didn't do any research. The comedians (Seth Rogen, Jimmy Kimmel) are probably in on it, and the people who do skits definitely know (Lance Reddick).
In any event, they go out of their way to make them uncomfortable (stuff like shining really hot lights on the guest or putting rotting food under the chair), and then edit together the final three-minute interview from 45-60 minutes of footage.
