I think the implication that whatever the administration was, it was equal to or in place of "our universe's" Bush administration. Either way, in-universe, 9/11 was indeed a false-flag operation.

Good question, I agree with you OP. In fact just last night I was discussing this with my girlfriend, why is Joker so much cooler than Batman etc.
Bad guys have more spikes and spikes are awesome.

Like others have said. What's fun about a hero killing someone who's normal? They have be seem like an insurmountable force. This is also the reason why all good heroes fail at the beginning and succeed at the end. They need to set the bad guy up as smarter/stronger/etc. than the hero so than when the hero wins its a big deal.
The terms villain and hero are relative.
