There going follow the plot of the comics but there will be stuff added into it that not in the comics.

Way I see it is, if the story of the show followed the Comic's story, it'd be extremely boring to know what is gonna happen.
This episode really reminded me of LOST when they finally got into the hatch and Desmond was down there all crazy and shit.
