I'll accept it as canon if we never see the time Capaldi flies to Gallifrey on screen (which I wouldn't be surprised if it was the ending to episode one)
'FIRST I've got some business to attend to.' the Doctor says, a bit angrily (who knows why?) as he flies off to Gallifrey. The last shot is the TARDIS whizzing off to Gallifrey with the other TARDISs following in tow. In the distance you hear Capaldi saying his new catch-phrase if he has one.

if it's the same as in the Snowmen, I wonder if the Doctor'll remember her hairstyle from before. maybe she'll have remembered it from when she was the Victorian version of herself and she's trying to jog his memory, or something
or maybe Jenna's hairstylist only knows one Victorian hairstyle
I stopped following GB a while back but wasn't it full of speculation based on the postboxes and posters on the wall, that it was set before The Snowmen? And they seemed to come to the conclusion that two Clara's would feature?
How confusing would that be for starting a new Doctor? Two Clara's running around. It was after that I realised that GB was really over-thinking what should be a bit of fun. As if that would happen [I]now[/I]. That story arc is so 2013.

I downloaded it to my Kindle and showed it to a bunch of my friends. They thought it was great. I also have it saved to my harddrive. and for a time it was my picture of Kik and Skype. :D.

I absolutely adored this scene because of the way it established the lineage - he's not just a funny man in a bowtie with a TARDIS, he's the Doctor, and it really makes him feel like a new version of the old character rather than a new character entirely.
I hope Moffat does something like what you did. At the end of the first episode, after his costume is assembled, his personality identified and his character conveyed, he steps into the TARDIS with an errand to run. Thirteen TARDISes are seen flying towards Gallifrey. A full-frame glimpse of each Doctor flying their TARDIS is seen (through archive footage). After counting through the faces, we see the Twelth Doctor flying his TARDIS in characteristic style. If he has a catchphrase, this would be a good time to introduce it. Finally, we see him put on a determined stare, flip a switch on the TARDIS console, and see Gallifrey warp away. Roll credits and title music.
Only way I can imagine them topping that scene in Eleventh Hour.

Depends on the length, with those guidelines there wouldn't be much difference. Downloading the 50th to snip the footage.
I did actually plan to do something similar with Capaldi, but on the astronaut scene in the S6 two parter.
In fact I could just find the scene on youtube in HQ and use that.

Lots of the shots/images don't make any sense to be there, due to the fact that they've happened in alternate universes or in the future. Was any of that ever explained, or were we just meant to look past it?

Probably not meant to think of it as "oh, that was Rise of the Cybermen" so much as "oh, the Cybermen are attacking."
The Atraxi were also part of the Alliance above stonehenge. Could have been an earlier version, or have time travel capabilities like many others there.

Generally the books are canon unless the tv show producers come along and say "nope, that's bollocks".
Same applies to DWM comic stories, audio dramas and so on. The TV show has the final say.
But one thing the books and comic strips have over the audio dramas is the BBC would double check them first before slapping the new series branding on it.
Like that time there was a comic earlier in the year that said The Doctor had stolen The Moment and made some allusion to the fact he doesn't use the name 'The Doctor' or something.
