my guess is because she was used to how Matt Smith was a doctor, caring and trying to help anyone and everyone
while Peters doctor is bit more, "eh well, you're fucked, I'm gonna get a calculated point from your death though"
I'm just glad that it's character drama and not her being important to the fabric of the universe. Getting rid of the Impossible Girl plot after it ran it's course was the best thing they could have possibly done.
Here's hoping the next companion is normal and doesn't have some plot arc revolving around them that isn't character focused.

jack was my favorite even though he was more of a sub-companion
I'd like another male companion, or the relationship drama to change to dealing with the Doctor's morality rather than whether or not they want to travel with them. A good contrast to this Doctor's moral greyness would be somebody pushing for the more morally white option more actively.
I get the feeling that Perkins was more than just a character for the last episode. Whoever brought everyone on the train clearly wanted somebody to figure out what was driving the mummy, and Perkins excuse for having the information (passenger manifest, etc.) readily available seemed too easy for the Doctor. Also, despite him being the ships mechanical engineer I didn't feel as though he properly fit in with the rest of the crew that was originally left in the laboratory. As well, Freeze's spoiler [sp]Life support failing [/sp] being fitted in with this week's episode and [sp] Perkins fiddling with some of the mechanics in the Tardis [/sp] sort of helps tie it together for me.

Clara is fine in Flatline, good even. Flatline was the second episode of Series 8 I saw and I wouldn't have known (and didn't know) that she was mad at the Doctor in the episodes beforehand.
