The biggest point of that test was to grow attached to something and give it up in an instant, he infilitrates and becomes the friend,lover,teammate, whatever to the organization or group and then when he is given the order he needs to betray them.

If he can't shoot a dog that he had grown attached to, he can't be trusted on a mission where it heavily relies on him becoming the friend of their enemey. Basically every spy movie has this concept, get attached and you can't fulfill your mission, but leave all your emotion and leave no remorse, you'll get the job done.

none of the other retro gear was broken when Skye set it off, so it's safe to assume Howard shielded it from EMP
