I'm not actually sure that this is the case between the time travel methods available. Typically time travelers use artifacts to jump between points in time, like Aradia's music box time machines, Dave's timetables, and the Ocarina of Time. But when Link returns to the Dawn of the First Day in Majora's Mask everything reverts back to then, with only Link and Tatl remembering and retaining evidence of the rewind. If it were Link returning from a doomed timeline to the alpha then there should have been multiple Links running around Termina at once, like Dave. There clearly wasn't, and since Link returns to the same spatial position when he travels back there should be bodies piling up from the constant temporal teleportations causing matter to build up in the same position, and the front of the clock tower would get rather bloody very quickly.
Instead I'm thinking that there was only one timeline, and it was constantly rewound by an outside force acting upon time, like the Scratch is supposed to do. The timeline that results from the temporal reset is the same alpha one that caused the Scratch in the first place, and all evidence of causing said Scratch are erased throughout time, the players included. That's why the kids have to find a way to escape the Scratch's reach, so they can persist and re-enter the new session that wasn't screwed up by Bec's prototyping. When Link travels back all items that can be spent are returned to their original positions, with the key items that he cannot drop remaining locked on the subscreens, and the reset leaving behind aspects of the previous temporal session's shenanigans behind as a result of being unable to remove said items from Link's inventory. The amount of money left in the bank may be a result of said inability to remove the stamp on Link's forehead, and the end of the world as a result of the three-day cycle could likely be an emergency temporal reset by the same force that normally rewinds time when Link plays the Song of Time. In this case the time traveler isn't jumping through time but instead allowing time to control him. The traveler moves backwards through time at the same rate that everyone else does, with only him retaining memories and mementos of the events that could have been, with the ability to change his actions based upon this knowledge or perform the exact same actions that caused him to return to the first day. Of course, the Banker could also just be taking the Rupees he believes Link has deposited from other peoples' accounts or his own personal supply instead.
I imagine that heroes of time would be able to perform this method of time travel as well upon ascension, and no longer have to worry about doomed timelines as they aren't generated through a temporal rewind.
