I for one like the ancestors. It could provide some extra information, maybe Doc Scratch will meet with the ancestors. I mean Doc Scratch is sent to Alternia at it's beginning right?
Speaking of ancestors here's something that's kind of bugged me about their initial appearance, and I keep forgetting to ask.
Why would Dualscar, being just one caste below royalty, have to answer to the Grand Highblood? The Highblood is at least one caste below him, right?

Ancestors are completely irrelevant to the story and derail the action. They do absolutely nothing to advance the plot.

The Subjugglators are either an incredibly potent caste not to be fucked with, or the leaders of the Alternian military whilst the seadwellers control other aspects.
Either way the right guys to look to when you need shit to be fucked up.
