Technically, he's died in the alpha timeline twice so far. Once on his quest bed, and the second when he was impaled on Jack's sword. But ascended players live different lives than ones who haven't, as a god-tier can only truly die in a "heroic" or "just" manner, else they will live forever. The circumstances surrounding what defines "heroic" and "just" are different for each player, so players that come from different cultures with different morals and beliefs wouldn't have the same definition for those terms as a human would. John was impaled in the back without putting up a fight by an enemy that easily outmatched him. That death wasn't very heroic, as it was just an execution from an omnicidal demigod. He didn't protect or save anyone, and John was fighting against evil, not with it, so it wasn't just. There's a very good chance that he'll rise up again.
