Tolerating thoughts, yes. A thought is insubstantial. It has no effects, does nothing. The only thing it affects is the person who thinks it. To govern thoughts is to remove any and all freedom.
Do not tolerate intolerable actions. Actions are far reaching, and as such must be governed by those that they affect.

Acceptance. Accepting that it is something that people suffer from, and helping them to manage it. Putting them in cages at the town square isn't gonna fix that.

Planning a murder and being attracted to children are two completely different things.
One is instinct, the other is premeditated strategy.

Premeditating murder is not a crime. The concept of premeditating a murder is only used to determine what level of punishment is reasonable. A crime of passion is usually treated less severely than a premeditated crime, but it isn't the act of premeditation that is illegal.
The closest to a murder-related thought crime is conspiracy to commit murder (or most other crimes for that matter), but even that requires the actual conspiring.

Comparing the process of what you want to have for lunch to if you're going to molest a child is not a valid arguement. One has no consequences other than your hunger being fullfilled, the other is you end up in jail/everyone hates you.
Here's an example of a thought crime: Drug possession with intent to sell.

Though there's no assurance that the action that the thought might lead to will ever come to pass. You would be killing somebody on an unknown probability. You also take away freedom and all those jolly things given to us by our citizenship to a first world nation.
Besides, with that argument you could jail every person in the world who owns a knife for assault with a deadly weapon.
