I wonder if this is setting up John making a choice whether to kill Jack or not. There's been a... rather large change in his personality, and I think that without a doubt if John had Jack at his mercy beforehand he probably would have pulled a Goku and let him go if her promised never to hurt anyone again because it would be "the right thing to do"... now I'm not so sure.
