She had to have talked to Equius at some point, hence why she cut off Tavros' legs. All the trolls are implied to be somewhat familiar (and probably in between states of friendly and unfriendly) with each other, it's just not important so they don't show it.
It is important if he wanted to give kanaya a decent reason to hunt him down
it'd be like if sollux and karkat never talked and then in one of the intermissions karkat just bawls like a baby over sollux's death or whatever
all the important troll relationships were shown through trollion logs, and most of them came to be important to character development
but I guess kanaya really was just pissed about the bodies thing because she didn't express any interest in killing him until he took the bodies away
Those bodies could be useful for troll race revival.

I don't think it was about them being friends or not. Her whole mission thing is to protect trolls from going extinct, that is pretty hard to do when there is a dude who could snap and murder a bunch of them at a moments notice.
Pretty sure if someone shot up a bunch of my acquaintances I would be pissed even if they were douchebags anyway. I don't know how it works in more murder-inclined civilizations but they were kind of all supposed to be one team working together so that's a pretty uncool thing to do.
