One could argue that the ending of The Final Cut was somewhat happy.

First Ripley convinces a bunch of rapists and murderers to sacrifice themselves for a higher cause (to prevent the company from getting the alien). After the alien is dead, the company people claim they just want to remove the cheastburster from her, the Bishop-lookalike even tempts her with a promise that she can continue her life and have a family and so forth. But she resists the company by making an ultimate sacrifice. She basically gives a big "F*** you!" to the company (the real villain of the series) by showing that she would rather die than cooperate with them (and by this point, we really do hate the company). It's a very beautiful ending in my opinion. Self-sacrifice is not sad, it's heroic. It also helps a lot if you think of the whole thing as a religious metaphor (I could discuss about this for hours). This is a very misunderstood movie.
However, I must admit that the theatrical edition kind of ruins the whole thing by having the chestburster come out of her before she has fallen to the lava. Fortunately the extended cut on the quadrilogy fixes this (she just falls without the cheastburster coming out), and many other flaws of the theatrical version too.

Although he was a CIA "brain", which permitts him a large degree of skill.

This is a good one. A lot of other choices I disagree with, because I don't think for instance I Am Legend has a happy ending. But this movie has an undeniably happy ending even though...

I only saw the extended cut. The whole problem throughout the movie is that it's not in Ripleys character, none of the film is. You read like the marketing speak on the back of the box. The problem is that it tries way too hard to be religious and mysterious that it forgets the characters, and it forgets to be scary.
Not to even start talking about the continuity problems.
The Book of Eli, the ending actually brought a tear to my eye when he died of old age.
