I think it was explained somewhere that the body Xavier transplanted his mind into just before dying in X3 was his brain-dead twin brother who's mind was destroyed in the womb from Xavier's mutant powers.

Apparently it was confirmed in The Last Stand's DVD commentary.
It kinda bugs me that they ignored the fact that Juggernaut and Xavier are brothers, Nightcrawler is Mystique's son, on the first X-Men movie it looked like Wolverine and Sabretooth were completely strangers... I know they are making their own version of a lot of things but still.
Nightcrawler is one of my favorite X-Men and the backstory and relationship between him and Mystique should have been used in one way or another.
