River Song is a servant/lover of Omega, (who is rumoured to return) who escapes from the antimatter prison during The Big Bang and causes the silence. This explains why everything will change and also why there was the omega symbol on the Cleric's ship in time of angels/flesh and stone.
That would be the most logical and expectable progression of events, ergo it is probably completely wrong.

Considering Steven only decided who River was when writing this series, we can assume she is related to something he wrote in but is left till next year.
Willing to bet she is a member of The Silence, she probably ends up bringing them down with him but one escapes and she gets arrested.
That explains why they attacked when she was in The TARDIS.
That explains why she is in a jail.
And it's not completely out their that a member of a terrorist group killed a 'good man to many'.
My theory is The Silence is some sort of mastermind group who have manipulated the universe into trusting them, that's why he was "a good man to some". She probably kills a member of that group.
