They remain the most powerful house in all of the seven kingdoms and have direct influnce over the throne.
The way GRRM writes the books, he could have done a chapter from Joffrey's point of view and I would have felt sorry for him. He's great with making the readers feel empathy.

Alot of Theon chapters will break into first person for a sentence and some of Tyrions. Also Catlyens chapter with Renly had alot of first person breaks I think.

The Lannisters have Joffrey positioned as king. Yes he's considered Baratheon by the people, but he's still controlled by Cersei and Tywin, his mom and grandfather who are both Lannisters. If he marries the Tyrell girl, then the Lannisters have built an alliance with the Tyrells, preventing them(for the most part) from forming an alliance with rebels. So that's what the Lannisters get, the throne AND an unbeatable alliance.
House Tyrell gets to be happy that they have one of their own as queen now AND any of her future sons will be king, so the future kings will be Tyrell and not Lannister.
The only way the throne passes down is when someone dies. Then it passes down according to relation and blood. There is no way it goes from Joffrey to Jaime, no way. It would go from Joffrey to his younger brother and so on. Once Joffrey has a son, the crown would go to him from Joffrey.
This is why Stannis has a legitimate claim, Robert left no son. Although in the kingdom not everyone believes Joffrey is really Jaime's son, which is one reason why Stannis is having so many problems(besides the fact that everyone hates Stannis cause he's a dick).

umm what? they will be baratheon (but really lannister). much like in this universe they take the father's name (which is why the throne was always Targaryen before Robert even though they occasionally married outside the family, like Dany's uncle married a Dornish woman but his kids were still Targaryen).

The point is that Joffrey only has a claim under the Baratheon name. However, his children will officially have a Tyrell lineage, through their mother. Officially Joffrey can only give his children the Baratheon lineage. This is what gives the Tyrells an advantage, in the future though, not now.
If there was a fight in the future over the kingdom and who has the right to the throne, at that point House Tyrell would have the inside track over the Lannisters. They would control Joffrey's kids the same way Cersei, ie the Lannisters, is controlling what everyone thinks are Robert's kids.
