So in the alt timeline karkat lost his ~ath book, which lead to him not being interested in coding anymore, which means he didn't have his "rivalry" with Sollux so Sollux never sent him the program that blew up his computer so karkat couldn't run it, which resulted in them staying on Alternia until Gamzee went batshit and killed everyone. I guess.

Well I think the first part of my theory is at least correct, though maybe they did in fact get into the game but something happened that lead to Gamzee going batshit insane fairly early in the game it would seem.
