Me personally, it's very hard to say. Porcupine Tree are pretty special to me. And I guess they're my favourite. But the greatest ever I want to say Yes or King Crimson because of everything they've done for the genre.

Compare King Crimson's Red and Pink Floyd's Wish You Were Here albums to Dark Side of The Moon.
Those were musically more complex but lacked the "deep meaning" and didn't make you [I]feel[/I] like they wanted you to. Makes sense. :v:
