I think I can guess a plot twist. Something tells me the TTS device is actually controlled by someone other than the Emperor. Think about it, he can't physically move anymore, how is he using it?
Who is this someone you may ask? Well its obviously heretical, and who are the best infiltrators in the universe? That's right, its ALPHARIUS AND OMEGON! These geniuses have just gotten rid of a huge percentage of the Inquisition and are in the process of eliminating the worship of the Emperor. These 2 things will allow a bunch of worlds to be consumed by Chaos cults. By the ending it can also be assumed a new Black Crusade is being launched too.
Also in this story it could be the reason why Cypher is making his way to Terra in order to stop them from controlling the Imperium.
(Hopefully Alfabusa doesn't read this and change the series because someone guessed it right)

Now that I think about it, the Emperor told the custodes to not kill the Inquisition the first time, possibly because the Emperor is so shattered he barely mustered the energy for it.
