You'd think that, but pretty much everything is going with the anime version, and nothing has treated Goku as knowing Hakai besides the manga. They're two different interpretations, but since Toriyama is more hands-off with the series besides writing for this Broly movie (which is treating the anime as canon), Toei probably has more of a say. Plus the Super manga came after the start of the anime and exists to advertise it moreso than actually being the direct continuation of the original manga, really.
