Could just have it so that it removes the @ and visually comes up as just the username, but still sends a notification.
I don't like the way @username looks either, but I can see the benefit of having the mention system.

But seriously you won't have to need them stored, it will just be a special mention object in the delta if anything. The @ won't need to be sent to the server at all.
You web browser will show a list of usernames and shit. when posting, the delta will say "this is a mention" and will be seen just a link to everyone else. It will only act as a trigger

I've seen several people, including Garry, mention that posts are stored as deltas. Could someone elaborate on that for those of us who don't actually know what exactly that entails?

Anyway you could make it so users have to do @username in order to tag them, but when displayed on the post it does like you said where it bolds it and makes it a link to the user's profile.

Simply format the @username to become a link to the user's profile.
@Hezzy becomes Hezzy. Simple. Looks good. Doesn't trigger mentions by accidental words. Becomes obvious that a specific user is being mentioned and is notified.

I just got a notification for being quoted, although I was quoted before earlier tonight and did not receive a notification. That quote was in an automerge, though, so maybe it slipped through.

Someone mentioned in another thread that it also doesn't seem to work for any quotes past the first in a post as well. For example this:
