He seemingly has evil intentions, but I don't think so.
[sp]It's more that he has noticed what great powers Madoka has and wants her to become a magical girl no matter what, thus taking any chance he has to persuade or forcing her into taking the decision. Thus, it's evil in the ways of forcing her into becoming a magical girl that will at some time kill her, but on the other side it's not evil because it is very much needed and useful in order to deafeat all the witches. All in all, it's just business, really.[/sp]
But the possibility of him plotting something really evil is of course always there. But I highly doubt they would do it so obvious. It's usually when they are portrayed as obvious evil/mysterious persons that they aren't. [sp]Look at Homura for example. She just doesn't want people to throw their life aways with that shit and doesn't want to fall in deep sorrow at the loss of friends. Thus she tries to stop everyone at making a contract and act hostile towards other magical girls. Thus giving an impression of being evil in the start.[/sp]

Of course, the fact that this is a well known trope for writers to use does mean he could be trying to subvert that expectation that Kyubey is obviously mysterious/evil and thus therefore must be good (And I will point out, as you have, that Homura already fufills this trope). And instead, Kyubey may be simply what he appears to be on the tin, a malevolent bastard hell bent on manipulating Madoka into a contract for whatever nefarious means. Wearing his heart on his sleeve, rather than being a good thing at heart, as it were.
