It amuses me how no one said Paul Gilbert, or even John Petrucci, but it's ok
Paul Gilbert, Joe Satriani, John Petrucci, Yngwie Malmsteem, Synyster Gates, the list goes on.
Hedrix, Tom Morello, Matt Bellamy and Johnny Greenwood. Not the best I wouldn't think, but my favourites.
Oh, and Andy McKee.

Hendrix, Gilmour
A good question to ask yourself is "What makes someone a good guitarist?"
Is it the ability to play fast, solo epically, or play in a strange position? Maybe even all of the above.

ALL OF THE PREVIOSLY MENTIONED AIN'T GOT SHIT ON HIM.
Current: Paul Gilbert
All time: Jimi Hendrix
In no particular order (and because you can't just pick one surely?):
Jan Akkerman, Brian May, Matt Bellamy.
Eric Clapton
Malmsteen. No doubt.
Though, I prefer Satch's music.
It isn't fair to pick just one, since they are all good in their own right.
But, for just rocking the hardest: Hendrix
For slide guitar: Duane Allman
For just expertise and skill: Randy Rhoads.
Edit: But currently Paul Gilbert is probably the best.
It's impossible to answer.
Maybe, Stevie Ray Vaughan, or Eric Clapton... Hendrix is awesome too.
Can't say really.

Being a great musician is about playing with emotion. If the happiest man currently alive is only happy because he is playing an instrument or singing, but it sounds like a big pile of ass, I'd still say he's a great musician. Not necessarily a great guitar player (or piano player, singer, etc.) but a great musician nonetheless.
Marty Barre.
Eric Clapton
My favourite guitarist is George Harrison, however.
