The ending to Persona 2 got me the first time I played it. It was just a total what the hell moment.

Grim Fandango made me shed a tear of joy

Brought a man tear.
Way to shape up Bannon...you won't be forgotten.

This brought mindfuck tears.
Not really shed a tear but was a pretty sad ending:
Legend Of Zelda: Twilight Princess
Infamous 2. It was a really good way to end the series and I hope they dont wake a third. Chances are they will, from the looks of it just to milk out more money.
They'd have to stick with the good ending.
Most games with character driven stories make me shed a few tears at the end, it just hurts so much to have to let go of these characters that I've been getting to know for the whole game.
Dead Rising 2's special ending. (Not the Overtime ending)
[sp] Chuck gets back to the base to find Katey and Stacey missing, and all he finds is Katey's backpack, and he stands there in silence holding it for a while as the credits roll.
And then after the credits TK starts his bullshit.[/sp]
Super Mario RPG

PORTAL 2
The Company of myself.
Flash game.
Best flash game in existence.
Legitimate tears, too.

The entire game is him talking to this psychologist, and the game is sort of a metaphor for his loneliness.
MOTHER 3.
Portal 2's ending and the Infamous 2 good ending.
Fucking incredible games both of them
Half-Life 2: Episode 2
Metal Gear Solid 3
Metal Gear Solid 4
Red Dead Redemption
Kingdom Hearts I and II
And 358/2 Days.
I cried a river when my dad beat me in a Deathmatch in Duke Nukem :saddowns:
It was a video game ending because I threw the CD out the window and never saw it again.
Not an ending, but it made me shed a tear. This made beating the game so much more worth it though.
Homeworld - Return to Kharak

Flashback - The Quest for Identity
That music :C
[editline]9th July 2011[/editline]
Also the songs in the Portal games both made me feel really melancholy and strange.
Portal 2
The ending to Sam & Max: The Devil's Playhouse made me sad, yet I never truly cried. I felt bad for Sam, having to go on without his little buddy, but then my faith was restored as Past Max walked out of that elevator.
Come to think of it, I don't recall the last time I cried at the end of a video game. Sure I felt sadness, but never really any true tears of sorrow.
CALL OF DUTY BLACK OPS ENDING BECAUSE AT THE END I CRIED BECAUSE AMERICA FUCK YEAEEAAH.
