Thief for sure. Highly recommend. One of my all time favorite game series.

Metro 2033 and Metro: Last Light.
Hotline Miami has a pretty good storyline, not very complex but keeps you curious.
Also I'll give a vote to Spec Ops the Line, the gameplay is simple (I actually liked it), but the story is great and there are slightly different ways to end it.
I didn't think Max Payne 3s storyline was good at all, it felt like a B movie structured around max payne but that had little to nothing to do with him. If it were a movie it would be pretty bad, but the gunplay is awesome so it's worth a playthrough for sure.
The S.T.A.L.K.E.R. series has some incredible atmosphere and a pretty in-depth story line
As far as games which haven't been mentioned yet, I think Metroid Prime 2: Echo's had a pretty cool storyline that was made all the more stronger by the locations you visit.

The Resident Evil series, up until the game turned over to the action genre. Resident Evil 4 wasn't too bad though.
These two are old as dirt and you should've probably already played them, but of the games I've played, I'd say the ones I got the most sucked into the story of would be Chrono Trigger and Final Fantasy VI.
