First of all, copyright isn't something you file. You automatically have copyright over stuff you've made yourself. And that includes "non existing stuff", technically movies/photographs/digitalart/music/etc "doesn't exist" either. It's a file, but it still has copyright.
However, in this case. He made something on their server. The server they own. They own the files that the Minecraft server creates for the world. Thus any and all copyright belongs to the server owners. It's like at a workplace. If you write a document using your companies computer and stores it on a company server, then your company owns it. Even if you wrote it.
