to be fair, its all scifi stuff so when you say "hey those are alot smaller than I think they should be"
consider that whoever made the bigger ships just said hey, lets make them X length and Y height, its not like theres any constraints to them.

The bunker inside of Cheyanne mountain is pretty much earthquake resistant

the entire facility is on a set of springs that would absorb the shock of an earthquake. Obviously a nuclear bunker inside of a mountain is a tad different than a skyscraper, but it is doable.

It'll be a while before we get GiTS style commercial VTOL's, the military ones we're running are barely flying without crashing at the moment. I bet ones with jet engines would be real tough to manage.
although if we ever get the technology down pat, having airliners able to land on top of buildings without runways would be pretty handy. Imagine Airforce 1 landing in the whitehouse front lawn.

You don't run out of filters. The Japanese government is constantly checking up on the people there, making sure they're not dead or dying, and constantly giving them medical check ups. Assuming they're still using gas masks over there, it's safe to say they've given them all plenty of filters.
