Ace Combat 04. The one where you liberate the city the kid narrator is from and while you're flying between the buildings shooting helicopters the civilian radio station is broadcasting your progress. I felt like a hero when I played that mission.
Toy Commander's Louis the Lemur mission. It was awesome to carry and deploy a squad of ragtag plastic soldiers up and out of the garage room and going way in enemy lines to reclaim your helicopter just so you can shoot a Lemur to death with exploding pencils.

Far Cry 1 Level 2, carrier. One of the better stealth levels in the game, and fun every single time.

Max Payne 2's Dearest of All My Friends level gets me every time. Medal of Honor: Allied Assault's U-boat pen mission was completely awesome. My favorite levels were always the ones were the protagonist looks like they're losing, everything's been pulled out from under them, and they have nothing else to lose. Besides the ladder mission in MGS3, another great moment in the series (I thought) was the microwave hall scene: [media]http://www.youtube.com/watch?v=oitp9oA5h8o[/media] (Spoilers) In addition, while this doesn't count as a level per say, the Titans in 2142 made up some of the most immersive experiences I've had in a game. I was so intense blowing up their reactor, running out of the exploding hall ways, knifing some guy near the edge then base jumping right before it explodes. Goddamn I want a 2143.

Between the Titans in 2142, the cruisers in Battle front 2, what you've mentioned, etc, those levels are usually so intense.
The last level in EDF2017 [sp]Aliens have destroyed everything, all hope is lost, no chance of winning, your mission is too simply give one last stand and go down fighting. Over the course of the mission your teamate die and you can hear radio chatter of HQ. Eventually you hear radio chatter from a scout unit going, "Hey wait, I still see fighting....IT'S STORM ONE (you) HE'S STILL FIGHTING THE ENEMY!" and then radio chatter lights up. All talking about how there is just this one dude fighting everything. Suddenly all the recon units start asking for permission from HQ to join you in fighting the enemy. And eventually you manage to destroy the mother ship.[/sp] For a game that was made to purposely be cheesy that level gives me shivers everytime from the awesomeness of it.
Fight with The Boss in Metal Gear Solid 3.

I like that part in Halo where you look around to adjust your controls. That was really awesome.
Arsenal Gear from Metal Gear Solid 2. Everything just goes batshit insane.
Lady Boyle's last party from Dishonored, I like party mission in games in general, gives a nice change of pace.
