Toasty, from Spyro the Dragon is a favorite I can think of right off the top of my head, there are definitely others, but this one was great.
Speaking of Spyro, I'd have to say I loved Hurricos and Autumn Plains both for the music and atmosphere.

If you know of Two Best Friend's play then you might know of their offshoot thing called fighterpedia, they named this the greatest fighting game stage of all time, and goddammit I have to agree with them. The music and the scenery, it's just so fucking perfect.

The whole sequence in Far Cry 3 where you hunt down and kill Vaas (The psycho guy from the trailers, for those of you who haven't played).

In the game, [sp]Jason Brody, the protagonist, experiences these supernatural/psychedelic hallucinations, either as a result of drugs in his bloodstream, or the tribal tattoo. This particular part in the game comes shortly after Jason learns from one of his friends that his younger brother, Riley, was killed by the pirates. The whole scene, the whole atmosphere, had my pulse pounding.[/sp]
Ace Combat 5, Narrow Margin.
I remember playing this on Christmas day of 2004 with the flight stick.

Going to Old Aperture in Portal 2. I really like things like that, it felt like I was walking in the past. It had a charming fifties, sixties and seventies theme, and the atmosphere was almost haunting.
Not to mention the strong contrasts it brought after walking around in a clean, sterile environment right before.
The final boss fight in Metroid Prime 3.
I have never has as much fun in a boss fight...ever.
