mario and luigi dream team is an amazing game, probably my favourite 3DS game. its an unconventional RPG with a lot of unique mechanics, the plot is a bit cheesy but its creative in so many other aspects that it doesn't matter at all, the concept is brilliant and the artstyle and soundtrack are god-tier. its also worth picking up the previous installments in the series imo, they're all pretty varied and good in different ways.

If you're a fan of Kingdom Hearts then I recommend Kingdom Hearts 3D. Even if you're not, I still suggest trying it out. Pretty damn good game and it's probably the only game that actually attempts to summarize EVERY KH game possible in a logbook so that you don't miss out on anything.
I believe there is also a demo on the eShop if you wanna' try that out first.

Massively better writing and some gameplay improvements. Obsidian is based around the same company which created fallout in the first place. They've got a good grasp of their universe.

3 might not be seen as a "true fallout game" to some but it's still pretty damn good regardless. New Vegas has better writing, some fixed gameplay issues that were in 3. I haven't gotten a chance to play the DLC for New Vegas but I played all of them for 3 and they were all damn fun.
Of course for Fallout 3 and New Vegas you better be ready for some crash issues and bugs because the Gamebryo engine is terrible.

Also worth checking out Two Worlds I + II. They are fundamentally strange and kind of broken budget games, the first nicknamed "The poor mans Oblivion" at the time but really fun and different. Story isn't much, though I'd argue the games character development and immersion corner. The second changed too much for my tastes, but has an insanely fun magic system.

If your 3DS can play normal DS games, try the Lost in Blue series, they are some of my favorite games for the DS.
Lost in Blue 2 is the best IMO but 3 is also pretty good and has more endings. The first one has some issues with glitches and the girl is absolutely useless but the good news is there is a food dupe you can do so you never go hungry, haha. The Wii version is just OK.

I'm surprised that nobody mentioned Shin Megami Tensei 4. Basically, it's got the same battle style as Persona (since Persona is a spin off series), but it focuses more on battling than story. From my experience, the game plays almost like a strange mix of Earthbound, Pokemon, and Final Fantasy. If you like any/all of those games, you should give this one a try.
I just started playing Baldur's Gate with BG2's graphics through some modding, and with a friend using some software..
And I gotta say it's actually pretty fucking fun, although old as shit itself.
Dark souls, morrowind, and baldur's gate are my favorite rpgs.

There's also a full remake of BG1 for Neverwinter Nights 2. With all those NWN2 features, like subraces, tons of stuff to level, etc.

Is Two Worlds II any less clunky feeling than the first? I could never really get into the first one because it just didn't feel right to me.
For 3ds, get Pokemon Conquest
Shadowrun Returns on PC has potential. I say potential rather than saying its good or bad as the campaign that ships with the game is short and kind of a "look what you could do with the editor" affair, though it isn't terrible. Until the expansion hits sometime next year, you'd have to rely on making something yourself with the editor or playing stuff other people have made, where the quality is a mixed bag.
Game itself is awesome though if cyberpunk with magic and magical beings is something that would interest you.
Fallout 3, don't bother with any other fallouts, they don't have Tunnel Snakes.

It is less clunky in most areas except the UI. Although it's been a while I might just launch it for the sake of remembering. (Oh yeh comes with a free Tower Defense game lol)
In fact, the UI (imo) is so fucking bad it made me stop playing the game. Right there, never left a game for such an asinine reason, don't even feel bad fuck the haters. I mean look at this shit:

I remember when Two Worlds first came out. If the server started lagging and anyone and I mean ANYONE did any sort of action (this meant move, attack, anything that involved your character playing animations that weren't the idle ones) it would crash the game/server. This was on the 360 version. I have since never played it every again because of how poorly tested it was.
Here are a few that haven't been listed yet.
[B]Nox[/B] - pretty old but a good alternative to Diablo and isn't that dated aswell.
[B]Torchlight 2[/B] - also a great alternative to Diablo, it has also great multiplayer
[B]Dungeons of Dredmor[/B] - funny roguelike game with challenging gameplay
[B]Sword of the Stars: The Pit[/B] - great sci-fi roguelike game which can be quite brutal, it's also very cheap.
[B]Mount and Blade Warband[/B] - Not exactly an RPG but it has some good elements and is quite unique. The combat is great
[B]Risen[/B] - decent RPG pretty reminiscent to Gothic
[B]Fallout 1 & 2[/B] - amazing rpg with a great setting, absolutely atomspheric and filled with cool dialogues.
Most good rpgs have already been mentioned for the 3ds. I really advice you to get Etrian Odyssey 4, it's amazing.
Dwarf Fortress, Adventurer mode.
Also Nethack.
