Economies of scale and all that. (but they can only fit in a handful of ports and can't use the Panama Canal). Certainly room for improvement though. Ecological impacts aside, you can't argue the economic impacts containerization and intermodalism had on globalization. For better or worse. It used to take hundreds of man hours to load a ship a fraction of the size they are today.

Larger engines tend to have better thermodynamic efficiency, and it's usually more cost-effective to put scrubbers on one big source than a bunch of small ones. They also have economic incentive to be fuel-efficient - at the scale they operate at, even tiny improvements in fuel efficiency can pay off quickly, and the easiest way to reduce CO2 emissions is to not burn the fuel in the first place.
If cargo ships even operate at a greater fuel efficiency at all then its mitigated by the fact that they're operated as cheaply as possible in every other way - which means corners cut on safety and seaworthiness that are made up for in massive liabilities protection in the event of totally evitable spills and disasters that do a thousand times the equivalent in environmental damage.

Considering these make up the backbone of our global trade network, if disasters were even remotely common we'd hear about them every other week.
