Banjo-Motherfucking-Tooie
The first one was good too, but I liked the second a lot more.
Vigilante 8

Winner winner chicken dinner.
Desperately trying to find a way to play this again... Can't run it on Windows any more due to videocard hardware changes, and emulating it is a total waste as you're either forced to cap the framerate to keep everything in sync (which makes actually steering and PLAYING impossible as it's so unresponsive) or you uncap it and play at the speed of light.
The amount of time I spent playing Ep1 Racer... man what fun. Shadow Man was fantastic too, but the ending was beyond shit and that ruined it for me. But it was such a gritty, gory, serious game with a nice smattering of swearing which, at the time, was unheard of to me.

My best friend and I used to play this on PC all the time. You could really screw with the game files and create all sorts of fucked up cars. At one stage he had a shopping trolley made of glass rolling on four panda heads for wheels that, at a distance from the camera would suddenly change to having a gory meat-like texture instead of panda fur. It had super grip, but would flip, roll and smash the shit out of everything it touched if you tried to take a corner too hard.
Awesome, awesome game.
Zelda: Ocarina of Time + Majoras Mask
F-Zero X
Banjo Kazooie + Tooie
Turok
Star Fox 64
Super Smash Bros.
Donkey Kong 64
Star Wars (Rogue Squadron, Racer, and SOTE)
Doom 64
Mario Kart 64 (best stages and music)
I would add Goldeneye but it has aged horribly.

God I really loved this game, but playing it again is so janky.
Starfox 64, OoT, MM, Goldeneye, SSB, Mario 64, Mario Kart 64 and Bad Fur Day were what I would play forever too
I only got around to playing the Banjo games well after the Wii came out, though.
Oh, how can you forget

Just finished replaying this on PC about a month ago. Whack on a Glide emulator, crank up the AA/AF and it's just as good as ever. Took some fiddling to get the input to stop acting up, but eventually I got it running perfectly. It was just as good as it ever was when I played it on my N64 back in the day.
Now we just need a way to play the sequels :(
Conker's Bad Fur Day is definitely my favorite. Mischief Makers and Kirby and the Crystal Shards were both great as well.
Ocarina of time.
A cross between pokemon stadium and mariokart. BEST GAMES EVER.

This game reminded me a lot of like PS1's Twisted Metal.
