Doom III and Quake IV shit is really low poly and low-res. I've tried several times to make decent looking ports, but the quality just isn't in the mesh or materials.

Quake 4 looks completely fine when ported. You just need to mess with the normals a bit.

some textures go invisible when another object is behind them though, thats just for some mesh materials though

They both are fine, Hl2 stuff aren't exactly detailed too.
they can look nice depending on what kind of editing you can throw down aswell

Not really, most character's heads look like they were carved from stone, and many of them don't have their fingers separated from each other. Quake IV is a huge step up from Doom III, but still doesn't look so good in the Source engine.
This isn't exactly highpoly.

No that's more due to being WIP and z-order issues which can be fixed.
