That is indeed the case for the current redsn0w. I was fully able to boot into vanilla iOS with non-working JB app icons (Cydia one being greyed out, too, hah) but once I installed Mobile Substrate, it now just freezes at the Apple logo.

Getting SBSettings, then closing all processes with it, then rebooting the springboard might be as effective.
