I have a sealed sub with a passive driver. The sound is very loud on the 60Hz levels. Is there anyway I could tune it a bit lower?

This might be a frequency resonance in 60hz area, I had the same problem with speakers that 60hz was louder than other bass frequencies, when they were in the corner. Does it echo more than other frequencies in 60hz level?
Also, can you tell me what exactly does passive and active terms mean?
Well, by passive driver I mean a thing that looks like a woofer, but it's being pushed by air aka the actual woofer.

They are worth refoaming. Refoaming is very easy, there are plenty of videos online, it'll cost around $20 for a refoaming kit, and most woofers can use 'default' kits, they don't often need to be specific to the driver.

"5.25-inch down-firing subwoofer with 5.5-inch pressure driver"
So that front driver in that 8/10" size mesh is simply the passive radiator, and it's not even as large as it should be. The only upgrade you could do would be to remove the bottom 5.25" driver and cut out the opening and pop in an 8"/10" subwoofer driver.
I doubt you'd be up to that, but it'd be easy and would only cost the price of a new driver.

The foam around one of the woofers is cracked. That one makes a sound as if it is hitting something when a decent amount of bass is playing. Refoaming will fix that right?
Might be the voice coil hitting the back of the magnet if it's a loud banging, if it's a scraping then it's the voice coil against the side of the magnet.
Both can damage the coil.

Nah, I don't want to spend any money on this, these speakers are pretty bad overall. The highs are pretty bad too so heh. I have some other speaker that need new drivers, I should look into that soon.

Well if the foam surround is compromised then it can allow the voice coil to get out of center and scrap against the magnet, the hitting sound can also be over excursion and that could be a problem of surround foam too.

Try to find a cheap dac with spdif input, highly doubt any usb audio devices not designed for the ps3 would actually work
PS3 can use any plug and play audio devices but they can't output game sound, so what you want is what DarkImmortal said or simply an amp of some kind that will accept RCA audio.
What cheap-o active sub would you guys suggest for our 5.1 setup? We've got a RX-V373 powering 5 [url=http://www.kef.com/html/gb/showroom/home_theatre_speakers/KHT2000.3/fact_sheets/Speakers/HTS2001.3/index.html]KEF HTS2001[/url] speakers, but we're missing the sub for it. The speakers still put out a huge amount of bass, but it'd be nice to complete the set.

I've wanted to setup my room with four speakers on each corner for room wide sound, not necissarily 5.1 just so I can listen to music equally when working on something. I'd like to be able to simply plug it into my Maverick D1.

Nice hardware but that listening position and speaker placement leaves a lot to be desired.
