Right click the program name in the jump list, click Properties, change icon there
then to apply icon changes, I go into Default Programs and tell it to make Firefox (or VLC, or something) the default for everything it can open.

The one on the right is my pinned Firefox with the custom icon. When I open it however, it always separates into an icon with the default Firefox icon. Is there any way to make it not do this? It's rather annoying.

My best guess is the application the pinned icon is pointing to is different then the one than the one Firefox wants to use, and when you open the Firefox application associated with the pinned icon it launches a new Firefox application at a different location and then closes. Although, that doesn't seem like something Firefox would do, but it's the only thing I can think of (and it doesn't hurt to suggest it).
You could see if this is the problem by checking the location of the running Firefox application in task manager vs. the location of your pinned Firefox application.
It looks to be the same to me.

Perhaps I'm misunderstanding, but you're just showing (in your picture) the shortcut and the application your shortcut points to, correct?
My thought was that, firefox.exe was being launched (the one at E:\Utilities\Mozilla Firefox\firefox.exe) via your shortcut on the task bar, then, for whatever reason, that firefox (at E:\Utilities\Mozilla Firefox\firefox.exe) was launching a firefox.exe at another location (say, E:\Utilities\Mozilla Firefox\Beta\firefox.exe or whatever) and then closing (thus, you ended up with the original firefox logo next to your pinned shortcut).
Which is why I suggested going into task manager (Processes tab, right click firefox.exe, click Open File Location) and checking if the firefox that was running after you started it with your shortcut was the same as one started by your shortcut.
Another thought is have you tried pinning firefox (the actual application not the shortcut) to the start menu, changing the icon there, then pinning that firefox (the one in the start menu) to the task bar (rather than using a shortcut)? That's how I used to do it when I changed icons and I never had a problem, although I don't know why it would matter.

This is how I did it:
Pin the shortcut with the custom icon and open it up. When the other firefox window opens with the default icon, unpin the custom one and pin the original firefox one.
(You may have to change the icon with reshacker beforehand.)

To change the icon with it you have to open the .exe with it and find the icon and go Action > Replace icon.
As for unpinning and re-pinning it, yes, that is pretty much what you're doing but when you re-pin Firefox you're pinning the actual application that's not in the install location but somewhere else.

Well I replaced the icon and it now shows the icon by default. But it still opens it in another icon on my taskbar. The only thing that I could possibly think of that might be causing this to not work when it does for others is that I used a regedit hack to make it so when I have icons set to never combine, they still have no labels on my taskbar. Although I don't really see why that would make this happen.

That's what I did. The icon on the left is the one I used to open it with which I pinned to the taskbar after changing the icon.
