PCPartPicker says my total power usage is 362W, but I'd prefer to err on the side of caution.
Any glaring incompatibilities/pitfalls?
I was gunna put the two 120mm fans on the bottom and front (and maybe a stock 120mm on the side panel) as intakes and the two 140mm's on the back and top (maybe both on top and a stock 120mm on the back) as exhaust, how does that sound? do you think it'll be noisy? I tried to find some relatively quiet fans.
I'm planning on putting this on top of my desk, hopefully dust will not be as mush of an issue? My current desktop is about 1 or 2 inches off a hardwood floor and I have to clean the bottom fans regularly.

Right now this but I pretty much got it because it was the cheapest case until I could get the money together to work on water cooling. Runs surprisingly well considering there is only one fan on the case itself.
It can be replaced easy.

Yeah, you're going to be looking at about $500 for a good case and full loop.

Well within expectations.
Got my 5960X to 4.5Ghz at 1.3V, stress testing now and it seems stable. Fantastic.
The hottest max temp I measured is 71 degrees.
Next step is to gradually wean down the voltage to get some more lifespan out of this beast

Aye, but it's better to be more certain, especially when there's not much to lose in tweaking the voltage down.
It could be. 4.6Ghz chip, it honestly has the feeling it would go to 4.7Ghz before becoming unstable.

Looks fine, The R9 390 is a questionable choice, its an 290 with double the ram, but the settings that use more then 4gb, will have your games running at negative FPS.
