Personally, I think it'd probably be like this: in the centuries after the war, the facility was long forgotten, left to decay in the deep forests of the old US, whilst the rest of the world eventually recovered to a futuristic kinda way of life, perhaps even tons of people emigrating off-world and the like.
In other words, the world forgets the facility, leaving it an old ruin that'd be undiscovered for centuries.
Also, on the subject of the still alive, I highly doubt Portal 1 took place after EP3. Note that GlaDOS mentioned that she was the only thing keeping the facility away from "them", very likely noting that the Combine were either still invading, or had already won the 7 Hour War.
