In a way this whole story is kinda beautiful. They wanted to pervert the vision of all these artists and they all collectively decided that they weren't going to have any of it. And it exploded in in the producer's faces. The producers wanted to create strife, and the contestants banded together and said "enough."

you can also put blame on polaris for jumping so quickly at gigantic, excessive sponsorship opportunities. they're not a tiny company, they surely have the funds to pay for a televised game jam - why did it have to become a bloated $400,000 mess? greed goes both ways

That should've been the sign to everyone that this was a production acting in bad faith:
When two mature adults take a small dispute outside to talk it out in private like mature adults without disrupting everyone else so they can work, the cameras rush out and the schoolyard ring forms with everyone chanting "FIGHT FIGHT FIGHT FIGHT FIGHT FIGHT".
That's your cue to re-read your contract instead of doing anything they actually want you to do for the cameras.

When I read about his hilariously-sexist/misogynist/etc. comments against Zoe and the other female devs, as well as his shameless corporate whoring for Mountain Dew, I was expecting him to be a scrawny douche who gets ignored by everyone or a gargantuan neckbeard in a fedora who screams about men's rights like the internet paints these sorts of people.
But this fucker, this fucker right here looks like he breaks spines in-between sessions of breaking people's spirit. He looks like the sort of tattoo-covered guy who'd get pissed and threaten violence because you touched his bike, not a maximum-level corporate shill who considers women to be enigmatic forces of nature rather than people.
Looks can be deceiving, I suppose.

The beef does not seem to exist anymore, but whatever it may have been probably stemmed from the backlash against Depression Quest and something Jon may have said against it at some point.
I have no real idea though. I am just happy they were mature and stuff.

I'm guessing that JonTron and Zoe had no past history prior to GAME_JAM, but the teams were structured in such a way that their personalities, which would conflict when placed in a stressful situation like this shitshow farce of a "game jam", were going to inevitably clash and generate some real hot drama for the camera.
And they refused to act their parts and publicly disclaimed any attempt to portray a feud between the two. Remember that the contract for GAME_JAM allowed the producers to completely misrepresent them for the purposes of better TV, so they were heading off any attempt to paint their maturely-resolved little dust-up (whatever happened) as drama.
