You are using theory in the everyday way. To scientists a theory is something that is backed up by facts and research.
Everything OP bolded is nothing new. It's taught in every organic chemistry class. The only thing worth mentioning is in the second paragraph.

And it could be the case that we are all brains in a vat, but until we can prove otherwise, we will live with the conjecture that we are not.
This subject is really boron me.
The Suzuki reaction was first published more than 30 years ago. Is it getting attention in the news now because they got the nobel prize for it only last year? Even so, that was 8 months ago.

If a scientist belives in a god his/her notion of god is that it is a science wizard of the highest order. And that we are an elaborate multi-million year experiment.

I think most of them tend to equate evolution to atheism which I think is why most of these people find it so hard to accept evolution.

You're telling me the universe is entirely made out of matter yet there is this being that coincidentally looks exactly like us homo sapiens and that he created the universe, and specifically chose a star which again he made over a quintillion of and made a lump of rock and put living beings there?
And yet, there's absolutely no evidence that there's a God, and the only way matter is created is by energy being converted at inconceivable temperatures that are only achieved when everything is one (Big Bang). And yet there is apparently a God, and the only backing up for there being a God, according to believers I have asked is: "You got to have faith."

To refute the first point no body says that god looks like homo sapiens, that's only what we see in renaissance era paintings

Many of the more rational theists I've come across believe in science as the study of the universe and its workings, and say that it was their god who created the universe and put all of the mechanisms of existance into place.
For example, evolution. A few of the theists I know who believe in the theory of evolution don't see it as "humans came about by accident", they instead see it as "life began, and god shaped us all over time into what we are today". They prefer to look upon evolution as god's refinement process if you will, what he used to develop the life he first made into what we are today.
