If the watermarking technology is only used to track the files (and not e.g. to prevent playing the media on some device), its deployment will probably not even be noticed at first. The diff of two otherwise identical songs is a good way to detect the presence of such a watermark but removing the diff is not necessarily enough to remove enough of the watermark to prevent unique identification.

I'd look for a way to average it out. Probably involving some fancy fourier transform stuff that I don't understand but seems to be involved in all the good a/v filters.
