There is a difference. Science has evidence to back up its claims.
I am a Christian myself, but I would like some of you to answer this question.

That's just a paradox. But gods aren't real anyway, it's just the unintelligent population of the human species who believe they exist.
It makes him no less omnipotent if he decides he doesn't want to be able to lift it, he choose not to be able to lift it.He could very well decide a moment after that to make the stone simply disappear.
